Serpentor returns to Cobra-La, whose leader Golobulus claims to be behind the creation of Serpentor. Cobra Commander is placed on trial and is revealed to be a Cobra-La scientist who was exiled but with the mission to conquer the world for Golobulus. For his failure, the Commander is mutated by spores. Cobra-La intends to infect all humanity with the same spores once they have been nourished with the help of the B.E.T. In lieu of court-martial, Falcon is sent to train with Sgt. Slaughter and his Renegades. Meanwhile, Roadblock's unit stages a failed escape attempt, but Roadblock makes it out with the help of the mutated Cobra Commander.

• The Movie first aired on television in its entirety on Saturday, April 18, 1987. It was released on VHS that August and entered rotation among the G.I. Joe series reruns as a five-part miniseries, beginning as early as September.
• The transition from Part 3 to Part 4 comes at 54:13 on the Rhino DVD, at the fade to black after Roadblock and Cobra Commander fall into the river.
